Lives change, people change, and those that are close to our hearts die. That is the way of life – and the way of evolution. No one knows this better than the X-Men, the beleaguered team of unique individuals who fight a war for people who hate them for who they are. Barely a month has passed since the death of their founder, Charles Xavier, and the beloved Dr. Jean Grey. With the battle at Worthington Labs leaving its mark on each and every student, the only thing they can possibly do now is try to move on; to look forward to the future and to keep Professor Xavier's dream and his cause going for the sake of their own lives and for the sake of humanity as well.
As the new school year starts bright and anew, the Xavier Institute's staff and the new Headmistress -- Ororo Munroe -- welcome each and every student back to the mansion with open arms. Financial supporters Emma Frost and Sean Cassidy have joined the staff at Xavier's Institute in its time of need, while the remaining, short-handed staff is supplemented by the junior X-Men, comprised of Piotr Rasputin, Kitty Pryde, Warren Worthington, and Marie D'Ancanto, as well as returning alums Rahne Sinclair and Dallas Gibson. New hopes and dreams find rest within the students' hearts as they strive to achieve more. Peace is only something that they can truly hope for in this period of mourning.
Ever since the fall of their leader, the Brotherhood has disbanded, their clashing forcing them apart. Fighting for dominance and leadership, the Brotherhood has lost direction in what Magneto's goals for them truly were. The Morlocks have long since disbanded after their leader, Callisto, was killed in a battle against Storm. The remaining members wander the dark alleyways of New York, claiming the sewer as their own safehaven. They need a leader, for they know not how to lead themselves, and as such, many of them have begun to seek out the woman that killed their leader: the Mistress of the Elements herself, Storm.
Behind closed doors, the government has grown silent as of late, though their scheme of purging the world of its "mutant problem" is never ending. Rumors slowly and surely rise to the surface regarding an exotic island known as Genosha - a mutant paradise, a home away from home for mutants of all sort of backgrounds and creeds. Meanwhile, a determined young government official by the name of Valerie Cooper begins a mysterious project known only as the Decimation Initiative, aided by shadowy agents who once belonged the Weapon X program headed by William Stryker. Supported fully by Secretary Trask, her intricate plans threaten to remove mutantkind from the face of the earth – permanently.
Still reeling from the events of Dark Cerebro and the release of the Cure, mutantkind is once more being threatened by the machinations of man as they try their best to pick up the pieces of their shattered lives. While the junior X-Men train for a threat they don’t know is coming, the American government and the island of Genosha prepare to eradicate all traces of homo superior by any means necessary. Whether they like it or not, mutants must join together to survive in the harsh new world that mankind is willing to fight them for.
